If the plague is smallpox like then it should be easy to vaccinate against if we have any animals who have been affected by a strain of it aswell. If we do, vaccinate a small amount of people, see what happens, if it works then vaccinate the army and prepare it to be used on a large scale, we could store it either ethically or via a live human who's infected by it, then all we need to do is tip arrows and/or swords in the virus or infect the enemies food supplies and we'd have "ethical' weapon.

Also keep on training soldiers and navymen to accompany colonists and mappers to start expeditions to the neighbouring continent on to the east..Start over with a better systematic police patrolling. Install walls and increase military activity on the western part of the nation.
