This is not how you make alloys. Place a photon square. Place a neutron square if you want three layers, a proton one too if you want four, and an electron one too if you want five. Then put a material square over it. Cool it down, then hit ~, all while it's unpaused. Then type !set type phot {material of your choice} and then continue doing that for the other three energy particles. Then cool it again, and unpause. then it will be layered.
